I'm also a little late here but for anyone using Yuzu on the Steam deck that's still having this issue. Try setting the "Scaling Filter" within the "Performance" tab of the right side menu to "FSR". You should immediately see an improvement. You shouldn't need to restart the game.

I figured it is (also) related to the camera and view:When adjusting to have a far view it's getting slower (FPS:45). When looking into sky or directly on ground it gets normal (FPS:60).

Get the shader cache, make sure the game is the latest update. Force Vulkan API. In Cemu install the latest graphics patch, enable fps++, set to 40fps. Play in gaming mode, set to 40hz refresh uncapped fps. Steady and smooth 40fps in the wild, some towns and forests it may drop to 35. Either way extremely smooth and stable gameplay. Sorry.
